iPhone6s、ios9.02で最新バージョンを使用していますが、アップデートしたところ、幾つかのPDFファイルがリストに表示されなくなりました。データ容量は減っていないので、ファイル自体が消去されたわけではないと思います。

失礼しました。PDFではなくZIPファイルです。

同じフォルダ内でも表示出来ているファイルもあります。具体的に申し上げると、

iPhone5sからiPhone6sに機種変更するため、バックアップされないダウンロード(1)フォルダよりZIPファイルをHOMEの別のバックアップされるフォルダに移動させました。

その後5sのバックアップを取り、6sに復元しました。その後両機種のcomicglassを現在のver.にしたところ、移動したファイルが表示されなくなりました。

追加ですが、Wi-Fi経由でバックアップをPCにアップロードしたところ、表示されていないと思われるファイルが読み込みの出来なかったファイルとして扱われ、そのファイルのバックアップは取れなかったようです。

なんらかの理由でバックアップに失敗しているのかもしれません。
元のデバイスから取り出すことは難しいでしょうか？

度々言葉で足らずで申し訳ありません。元のデバイスでバックアップしても読み込みのできなかったファイルとして扱われてしまいました。

もし、MediaServerPlus機能をご利用頂いているようでしたら、SMB Server機能をComicGlass側で起動していただくとWindowsエクスプローラからComicGlass内のフォルダを直接ファイル操作が可能ですのでご検討ください。
